Hopefully the title says it all.
Perhaps this is a conflict with my theme – do you know if there’s a line in the code I could edit to make the pop-up appear above everything else on the page?

Yes – it would be an artifact of your WP theme – probably imposing a z-index on the header. However it is impossible to diagnose tr to help without actually seeing it on the page itself. Then one can use the browser console or a tool like Firebug to work out what CSS changes may be needed to fix it.
