I'm attempting to upgrade Simple:Press from 5.1.4 to 5.2 Build 9495. However when I run an update through WordPress I receive the following error:
An error occurred while updating Simple:Press: The package could not be installed. PCLZIP_ERR_BAD_FORMAT (-10) : Unable to find End of Central Dir Record signature.
I also experience the same error if I try to update any Simple:Press plugins, however I can update plugins/themes that are outside of Simple:Press without any errors and I just upgraded to WordPress 3.5, but was having the issue even before the upgrade.
Any ideas?

Which browser? If IE, could you try another as test?

Didn't think it would matter but worth try since one other user while back had issue with IE. But no other reports.
This is using the wp updater and not the wp plugin installer, right?
I assume other wp plugins update fine...
It's not an issue with the zip files as many hundreds of folks have upgraded fine.
What flavor of php?

Asked because some folks have tried to install sp plugins using the wp plugin installer. And the plugin installer does not work with multi directory plugins.
No, not version of php, but flavor. For example, cgi, suphp, suhosin, etc...

I'm not sure...I'm hosted on Bluehost and I don't see that it tells me anywhere what flavor I'm running...
I did manually upload the latest forum files over the old files and then allowed it to run the upgrade that way - which worked...but then I still couldn't run automatic updates on the plugins for the forums, so I did the same with them - well, almost. I had to remove them, then reinstall them...it wouldn't overwrite them via the File Uploader in Simple:Press.
In any case, it all seems to be up now but the display seems a little crazy. You can see what I mean at http://www.ocddave.com/forum. Any idea what would cause that? I also upgraded the default theme by overwriting the old one with the new files.

It looks like you are displaying the forums twice on the same page.
Go to the Forum administration > Integration > Page and Permalink panel and look in the Theme Display Options section where there are options to limit forum display to within WP loop and allow multiple loading of forum content.
Try each one individually and try then both turned on as well.
In this article in the Codex: I am seeing multiple forums displayed That should get you squared away.
