Let's check the settings are correct before going further.
When you turn on auto-subscribe in the admin > Options > Members Settings panel you are setting a default on on for users. As it states, this will only effect new users after the option sis enabled.
Individual users, and especially those who were users before it was turned on, can then set their own personal preference in their forum profile.
So - before we look at possible email issues - which is a common problem with WP mail - can you double check that your users do have their profile option turned on as well as the global default?

One thing, I know you mentioned that admins need to individually choose to receive admin emails (such as new topics, etc.), could you clarify where that is? I can't seem to find it in my settings, and though I am the only admin that is currently receiving it. I want to be able to explain to the other forum admins how to turn this setting on.

I need to pop in here and ask where do you turn on the Automatic Subscribe?

I have been in there seems a thousand times and there is no option to click to turn that on.
On any of my forum I don't even see a button that says Subscribe or Watch. I have looked and looked where to turn this on. They don't show at the top like yours does here or after the Submit Reply button like yours does here.

The subscriptions package is an SP plugin which you can download here.
There is a link at the top to the codex article that will explain where to put it etc. Note you will need to log in to the codex - same credentials as here - as we are still trying to resolve single login issues.
