Well WordPress does deactivate a plugin when it updates it but yes, it is supposed to reactivate it again so that seems to be a glitch in the WP Update process. Although not something I have heard happening before or experienced personally.

Yes, I am using the light blue, but my colors didn't change with the update. They are still very very pale.

When you go to Forum > Themes, what version number does Reboot have?

Sorry about that, it looks like the Theme never updated, just the SP plugin! I have updated it now and the link color is much better.

SP plugin updates will not update your SP theme, which must be updated separately from the WP Updates panel, or manually. But it sounds like you've figured that out. Glad to here that did the trick!
