Basically, I've created a new site in a sub-directory and rather than move it to the root directory, I was thinking of just pointing the root page to the sub-directory so it still looks like its root. Because I don't trust myself to properly delete stuff and I don't want to accidentally lose my forums.
So what I want to know is say my current site is: website.com. I have my new site at website.com/new and it's not live yet. My current forums on my "live" site is on website.com/forum. I want to be able to move my forums to website.com/new/forum, so is this possible with the permalink section in integration or is there something else I need to do?

simple press needs to be part of a WordPress install... are they both running WordPress? remember, for a site to mean anything, it must have the users from the original site... so if you move simple press, you must also move all the WP users...
you can do a redirect from one to the other in the .htaccess file or via a wp redirect plugin, but whichever site simple press is on, it must also have the original WP users with it...

Yes, the other site is still a Wordpress install. It's on the same domain, just on a sub-directory. I was planning on redirecting via the .htaccess so that I don't lose anything. I just want to make sure I can still do website.com/forum on my new site that is on the sub-directory and how I go about doing it. I won't be deleting anything on the original Wordpress install. I want to make sure it will be a part of the new theme essentially like it is now.

The other option is if I move my new site to my root directory where simple:press is installed. How can I seamlessly add that in? Everything I've read on moving the site says to delete all the old Wordpress stuff, but I don't want to delete my forums!

As to the first question I have to be honest and say i do not know - as i have never tried this or been involved with any user that has.
I guess personally I would prefer the second option but that is because I like to keep things neat and tidy with everything where it belongs!

I don't really understand the 'delete all the old Wordpress stuff' comment. Not sure why that should be. SP just needs (apart form the code of course) the SP specific database tables and the WP users and usermeta tables. And the storage locations defined correctly.
