Ever since I upgraded I'm having an issue where even after reading a post as read, and after clicking the "mark all topics as read", many posts are still loaded in my unread post queue and the button at the top left still indicates that I have unread posts. Any way I can fix this?
button at top left??? do you mean the admin postbag from the admin bar plugin?? If so, the admin post bag and the unread posts are two different things... the mark all topics read will not remove items from the admin postbag...
If you are not using the admin post bag for reviewing posts, you may not need that plugin...

Not sure what the "post bag" is. I assume that's the name of the admin plugin. If so, yes, I have that installed. I'm talking about the button I can see at the top left of the forum that says "unread" and has a little red number there. There is also the "topics with unread posts" tab which is over on the right hand side of the page, near the top but below a few other tabs. Neither one seems to be working right. I have clicked on all of the posts via each button and some of them just don't want to disappear. The unread button says 6 and the topics says 3. Before the update the notification would disapear once I clicked on the post. Why is that not happening now? It's not even resetting once I click the "mark all topics as read" option.
As Steve pointed out these are two completely different things. The admin bar shows the number of new posts in thr admin's postbag that have not yet been marked as read and/or approved. The section below that on the right is a personal list for you - as a unique user.
However - as an admin - if there ARE remaining posts in the admin's postbag - then these WILL be added to the personal list of posts simply because by using the admin bar plugin you have activated the use of the postbag list.
The admin's postbag is a great tool for ensuring that forum admins get to see every post and can quickly reply to them (using the Quick Reply option). But they do then need to be marked as read - not ONLY read but MARKED as read using the admin bar tools.
