I have set the permissions as in the attached image. Note that I run multiple forums (one for members and one open forum) in this install. Could that matter?
multiple forums? I assume you mean one install of SP but have several forums with differing permissions for access... if so, that is fine and exactly what the permissions are for...
yes, I think we need access to the forum to see what is up... can you pm myself and yellow swordfish a temp account that has full sp admin capabilities?

One more thing that maybe could help in the detective work - I have this install of wordpress in a separate folder (/wordpress) while I have the index.php one level up (/) in line with this:

Your permissions are indeed all wrong.
Go to Manage Permissions and modify the permission settings for the permission sets you are using. For some reason at the moment everything is turned off completely.
Now this doesn't explain why, as an admin, you shouldn't have access to the front page but you DO have access to the topic lists and the individual posts so that is something I need to look into my end. But I suspect getting those permissions right is the place to start.
You will also need to modify the storage location for custom icons as it is currently pointing at a folder that no longer exists.

When it comes to Manage Permissions, I haven't changed anything so it must have happened in the upgrade (is that even possible?). No matter what, I would definately like to address the issue, by putting everything back to standard. Is there any way (or any button anywhere) that gives me the opportunity to reset all permissions to standard/default?
no... but its pretty quick and painless...
on the manage forums admin panel... in the accordion menu... you will see 'add global permission set'...
use that and set:
guests to limited access
members to standard access
moderators to moderator access
and you will be at default... you will have to click on that 'add global permission' button three times - once per global permission...
if you have created any other usergroups, you may want to assign a global permission for it too...

So, to find out which are the default settings for Permissions, I installed Simple:Press 5 on another wordpress site. The install went fine, and the forum works great on the new site. I went in to the settings of both sites and started comparing them, on the permission settings for "Read Only Access". These are my findings:
1. The old site has a blue admin interface and the new site a grey admin interface. Strange but not frightening.
2. The new site has fewer options in the "Read Only Access"-panel. Missing are the following:
- Can report a post to administrators
- Can upload images in posts
- Can upload media in posts
- Can upload other files in posts
- Can upload signature images
- Can change the status of a topic
On the other hand, are they really missing? Maybe these should have been deleted from this view in the upgrade?
3. When trying to update the permissions by activating the four permissions in the old site (in an attempt to correspond to the settings of new site) I get the following error message.
