Issue came back!
Again to my new users usernames two random numbers are added... And error in profile options is also back.

So are you saying that somehow the change was reverted and you re-fixed it?
If so, what changed? Was something updated? If the 00 on the end of usernames was the result of something 'left behind' by a BuddyPress removal, is it possible that something updated and put these folders back? Or is it possible you have some custom code maybe a hook that's causing problems?
I've checked for bp folders but they are not there.
What changed humm... 3 plugins added, then after some time they blew up with error about invalid header or so... Deleted uploaded again - worked.
I don't know even when those profiles broken again (but couple of days ago) - where to look for cause then?
So my guess would be that the folders weren't the problem in the first place.
Is it possible those numbers added to the username are relevant somehow i.e user's ID? Might be worth checking. It's definitely a unique case so I'd like to think it's a result of something you're running.
Maybe worth deactivating all plugins except SP and seeing if the problem is resolved, just to check it off the list of potential causes.

We are still a bit mystified about this as it only seems to effect a very small number of users bit this will fix it and this fix is in the next SP update.
Now question regarding the numerics on the end of the display names. I see you have the display name set to the WP login name (your first attached image). If you look at the users in the WP Users (all Users) admin screen do the names have numerics on them there? And when these people post to your forums do the display names have numerics showing up?
I am not sure what else to ask to be honest. SP is not adding those numbers on the end buit it would be really nice to try and find out where and what is doing it,
