I was wondering if there was a way to stop people from replying to the subscription notification emails thinking their response will be seen in the forum.
About all I can think to do is setup a dedicated email address with an auto-reply feature telling them to click on the URL in the email and then reply.
Is there another solution I’m missing? Is there a way to add a warning in the notification emails for this?

You certainly can add your own text to the emails using standard WordPress filters and a little bit of php. We can advise on where to do this.
Or – alternatively – you could implement the Simple:Press ‘Post by Email’ plugin and just put in place the necessary components to allow your users to do it. You might want to read up on it first though as it does need some planning and thought and things putting in place first and therefore doesn’t appeal to everyone:
