a couple questions... is this multisite? its a little bit different than standard wp and the ms-files part is only valid for multisite...
so is Greg's SEO trying to do some rewrites for SEO? I know you said you disabled it, but for long enough to see if it changed?
in the integration panel, why are you bypassing the wp_head action??? that is for only a couple extremely rare conditions...
and when you did the stuff in post #6, and fixed the permalink, it still undid some time later?

I have no problem for the past 10 days after disabling "Limit forum display to within WP loop." but the error comes again.

->Yes, I did fix it a few times but it reverted back again and again.

The question was - was it deactivated for long enough to test properly whether the rewrite records were lost? In this example we arew talking 10 days before it happened again!

The question was why are you bypassing the wp_head action? This may not be relevant but at the moment we do not know what might be and what might not be so it would be useful to understand this option setting.

our only limited experience of this behaviour came down to a another plugin mis-performing their rewrites. It suggests that whatever it was that was being done immediately prior to the rewrites record being lost is most probably the culprit. Can you by any chance remember what that might have been - it would have been something that had not be touched for the previous 10 days. And probably an admin task of some sort.

and when you did these things, is the item from post #6 still in place?

This is so annoying. My forum is almost dead from SEO since the error comes. Google does not want to rank me anymore. Can you login to my site and check or fix for me? My forum is extremely important or else the site will be dead and that was why I paid for your subscription.

While we are always happy to take a close look at peoples forum setups etc., there is actually nothing for us here to fix. This is not an SP error. If it was then we wouldn't have any users at all!
This is something else on your site at work. Did you give any thought at all to what you were doing before it happened again? This was actually a good and serious question.
On top of actually thinking about that then I would also suggest you taje a closer look at the plugin WP No Category Base. Here is something you have active that actually states quite categorically that it performs redirects and I know it should have no impact on the forum but it is worth checking.

good news! thanks for the update... fingers crossed... the problem with some of these plugins that do redirection is that they assume page content is static - which it does not have to be... simple press, ecommerce and other plugins generate dynamic content and use url rewrite to give appearance of many pages on the single wp page...
