you only saw it after upgrading, right? not repeatedly... should be fine... the upgrade routine was added recently but unfortunately, we cannot control the order of some things in wp... in this case, wp actually tried to run the upgrade before it had updated the files... there was actually no upgrade so its fine... and the file is now there for any future required upgrades...
