Can you walk me through what you did exactly - step by step.
And what are you looking at that has drawn your conclusion please?
There is no question of plupload removing anything. In fact all the upgrade to 4.0.4 adds is a new panel in the users profile. Also worth noting that the plupload plugin has nothing to do with image management after the initial upload.

First upgraded SP to the lastest version, checked and all was well. Then upgraded the themes - all well. Then uninstalled and deleted the plupload plugin and used plugin uploader to install 4.04. After this image names show up, images don't, and the the forum-image-upload directory is empty.
The first question has to be why did you not upgrade the plugin through the same WordPress upgrade page as the core SP and the theme? That is the recommended way to perform upgrades.
Which then leads to why did you uninstall? Uninstall does exactly what it says - removes itself from the system and like all good WordPress plugins should, also removes anything it created during its original install and subsequent upgrades. It created the folders so yes - it removed them as they are artifacts of the plugin. As it says in the popup help for the plugin listing: 'To fully remove the plugin and its data, you should uninstall the plugin.'
Gosh - I am sorry to hear you did this. Hopefully you took the right steps and have backups you can return to...
