No, this should be safe from theme updates... it just displays a regular html checkbox now instead of a 'fancy' checkbox... perhaps a bit less aesthetically pleasing but fully functional...

please let us know what your host says though it might be a wp plugin or theme doing it. the editor isnt important as evidently Andy understood your issue where I was interpreting differently... ;)

My host investigated and couldn't find anything. The other plugin author confirmed his has nothing to do with this. So it is a mystery. I'm just happy it is working and don't care if it looks fancy. :)
