Need to point out one thing...  any files changed/modified in the theme are not safe for the next update if you use the wp updater...  just like when you use the wp updater to update wp themes or wp plugins, the old theme is removed before the new version is grabbed...

Brandon, sure if you want to create a patch for this, we would be happy to look at it... again, really needs to be for all themes to be consistent...
