I don't know what to say to be honest. And I see it IS MultiSite. Probably the best bit of news is that my registered user DOES show up in all user lists.
Leaving aside specific errors for the moment I think there is a fundamental breakdown in structure. I do not know of course, so I am going to have to guess. Does your MS system use the 'blogs.dir/X' to determine site component storage or does it use the newer version? Because this originally older SP (5.5 series) still used blog.dir. And while the storage locations admin panel suggests they can all be accessed and written to, in actual fact it seems that some, at least, can not.
Additionally, I am not totally convinced that your database is allowing us to write to all of the tables, The file uploader plugin for example, needs to create 2 permissions and these have not happened. Additionally I tried to uninstall the file uploader plugin (so that I could reinstall it) and nothing happens when I try. But the browser console is reporting a network error although it provides no details.
If this were me I would uninstall the core SP plugin. Physically remove any folders it may have created, remove the two installed Sp plugins and theme and then start again from the position of completely updated WP and SP. Uninstall does, of course, remove any data buit it does - or should if the underlying WP behaves - create a new playing field.
Failing that I will need to bring my colleague @mr-papa into the discussion as he is much more knowledgable of MS than I am. Sadly however, he is away for a few days with only limited forum time available to him. But i will ask if he can peruse this and perhaps take a quick look at the website. he may have just the right question to ask...
